If your car is a side-shifter (73 and later), then the boot is mostly there to keep dirt out of the U-joint coupling between the front and rear shift rods, and out of the firewall bushing. There's not much in the way of lubrication in that area. Not sure on the tail-shifters. They have a more complicated coupling between the front and rear rods, but it appears as if the boot on them is also mostly for dirt exclusion. If you think that whatever is there will keep the dirt out of the bushing(s) and joint(s), then don't worry about it.
